Plot outline
Template:Spoiler Their mission to capture all 625 experiments and repurpose them on Earth completed, Lilo and her family are honored as heroes by the Galactic Alliance. Jumba is given the key to his laboratory again, Pleakley is offered a post as chairman of Earth Studies at G.A.C.C. (Galactic Alliance Community College) and Stitch is made Captain of the Galactic Armada and commander of the BRB-9000 (BRB stands for "Big Red Battleship"). Lilo is made Ambassador to Earth and sole guardian of Stitch's "cousins". At first, the others refuse their rewards because they see how sad Lilo is when she finds out they would leave. But at the end of the day, Lilo accepts it and gets ready to say goodbye to her extended family from outer space. Before they leave, Lilo gives Jumba an Elvis record, Pleakley a paperweight (actually, an Earth rock) and Stitch a necklace with a Tiki Ku (the Hawaiian god of strength).
Meanwhile, Gantu has decided that since he failed in capturing all of the experiments except for 625, he would break Dr. Hämsterviel out of prison. He takes the two-man shuttle, leaving 625 alone.
At Galactic Alliance HQ on Planet Turo, Stitch is given his first assignment - recapture Hämsterviel. Pleakley is first overjoyed at his new position at G.A.C.C., until his assistant tells him that he is merely a supervisory professor—he will teach no classes. Jumba is also happy at first returning to many of his "evil genius" ways, but soon discovers that without Pleakley (or anyone else) to show his accomplishments to, he is as unhappy as the others.
Jumba's sadness is short-lived when Hämsterviel and Gantu burst in. Hämsterviel demands a new and better experiment to defeat the Galactic Alliance. When Jumba refuses, he is forced to do it at laser-point. This new creation has all of Stitch's powers, but is slightly less "fluffy". After running through several names and one number (Experiment 627, which Gantu reminds Jumba he already created), Hämsterviel names this new monstrosity: Leroy.
At this point, Stitch blasts through the door, seeking to capture Hämsterviel. After a fight that destroys Jumba's lab (much to his horror since he does not have insurance), Stitch is defeated when Pleakley appears at an unfortunate moment, distracting Stitch long enough for Leroy to lock him in a container. Hämsterviel then reveals his master plan: to clone an army of Leroys to take over the Galactic Alliance. Before leaving for Turo, Hämsterviel locks Jumba, Pleakley and Stitch in Pleakley's G.A.C.C. space vehicle, with its autopilot set to send the ship into a black hole.
Back on Earth, Lilo makes the rounds to ensure that all of the "cousins" are still happy in their "one true place". After a confrontation with Mertle (who tells Lilo that she thinks Stitch ran away because she was too weird), Lilo decides to contact Stitch. After calling Cobra Bubbles (and getting his answering machine), Lilo realizes that there is still one inter-galactic videophone on the planet. Going to Gantu's ship, Lilo finds 625 making huge numbers of sandwiches. Lilo offers him a peanut butter and jelly sandwich. 625 is touched since no one has ever made him a sandwich before, but still remains suspicious of Lilo. When she asks about the videophone, 625 says it is broken and he won't fix it. Lilo notices that 625 doesn't have a name and, after several bad sandwich puns, settles on "Reuben" (as in the Reuben sandwich). 625/Reuben likes his new name and decides to help Lilo.
Once the videophone is fixed, Lilo contacts the BRB-9000. Leroy tries to pass himself off as Stitch. Leroy only succeeds in fooling Reuben. Lilo knows that Leroy is not Stitch because Leroy does not have the tiki necklace. Leroy blasts the communication screen. Hämsterviel decides on a new task for Leroy: go to Earth and capture all of the other experiments so that Hämsterviel may destroy them.
Lilo, sensing Stitch is in trouble, asks Reuben for help fixing Gantu's ship because he has almost all the same powers as Stitch. After some reluctance, he agrees and uses his powers for the first and only time in the entire series. Soon, Gantu's ship is space-worthy, but as they leave, Leroy crashes on Earth in Mertle's backyard (in much the same manner as Stitch in the original movie).
As Jumba, Pleakley, and Stitch head towards the black hole, Stitch escapes confinement and quickly frees the others. However, the navigational computer is locked on course for the black hole. Jumba says that the black hole will teleport them to a volcanic planet where they will be instantly vaporized, but if they can disrupt the event horizon, it will send them somewhere else. Pleakley pulls out the rock that Lilo gave him and asks if this will work. After Jumba says it is too heavy, Stitch takes a bite out of it, then crawls out the front of the vehicle and throws it at the black hole. There is a flash and the vehicle is sucked in.
On Earth, Leroy obtains Lilo's scrapbook of "cousins" and quickly captures all of them (as well as Mertle).
Lilo and Reuben have arrived at Turo, but they are too late. Hämsterviel has taken over and he orders Gantu to lock them up, then turn in his I.D. card and cape; he is no longer needed since Hämsterviel has an army of Leroy clones to do his bidding, and they have shown their ability to succeed.
Gantu captures Lilo and Reuben, but a few minutes later, Gantu decides to release them because Hämsterviel fired him. After a close call with several Leroy clones, they are trapped. All looks lost until the G.A.C.C. van suddenly appears. With no time to explain, Lilo, Reuben and Gantu all climb in and head for Earth.
On Earth, the original Leroy has herded all the experiments into a large stadium, which appears to be based on real Aloha Stadium (where "Alohapalooza", a fictional event, was scheduled). The BRB-9000 appears and Hämsterviel prepares to obliterate all of the experiments, until a timely appearance by Lilo, Stitch and the others destroys the BRB's primary cannon. Hämsterviel is unfazed and reveals that he brought along his Leroy army as backup. Stitch rallies his "cousins", and the experiments begin to battle. Clearly the Leroys are more than a match for the good guys. Pinned down, Jumba realizes that he did program a shut-down command into Leroy. When the original Leroy was created, Jumba was playing Lilo's record, which had a copy of Elvis Presley's song "Aloha 'Oe". If Leroy hears that song again, it will cause him to deactivate. Lilo, seeing the equipment set up for the concert, devises a plan.
With Jumba controlling the sound, Pleakley on lights, and Gantu providing fireworks, Stitch pops out on-stage in full Elvis attire. He begins to play "Aloha 'Oe", and one by one, the Leroys seize up and deactivate. Lilo and Reuben join in and every Leroy is stopped (including the original). His plan foiled, Hämsterviel is recaptured.
Back at Galactic Alliance HQ, the Grand Councilwoman calls Lilo and the others "heroes of the Alliance" and asks what reward they would like. Stitch is first, returning his commission and asking to go home to Earth with Lilo. Pleakley and Jumba also return their rewards and ask for the same. The Grand Councilwoman accepts this, then asks Gantu if he would like to be reinstated as Captain of the Armada. Gantu agrees, on one condition: that Reuben be assigned to his ship as its Galley Officer. The Councilwoman agrees.
Back on Earth, Lilo sets up for one last picture. Mertle arrives with Gigi (during the battle, Mertle learned that Gigi could talk and was one of Jumba's experiments). Though Myrtle still thinks Lilo is weird, she says that Gigi wants to be part of the "ohana". Lilo's last picture is of all of the experiments still on Earth.
Meanwhile, Hämsterviel and Leroy and his clones were put into jail. Before the ending credits, the clones of Leroy dance to Elvis Presley's song, "Jailhouse Rock", with Dr. Hämsterviel tapping his feet.
At the end of the movie, all the names of the first 626 experiments are listed.
Bonus episode
We open on Lilo playing Dracula with her vampire kite. She runs into Mertle, as she is not watching where she is going, and they are confronted by a pirate. He gives Lilo a treasure map, and Mertle tries to grab it, which starts a fight over the map, but the pirate assures them there is enough treasure for both of them. When they start, Stitch leads them 100 paces East (this leads them back where they started, unbeknownst to them). As they are digging, Mertle digs up a pod and tosses it over to another area, where Experiment 251 is activated.
Meanwhile, Gantu is spying on the girls and overhears about the treasure. He instantly wants to find it and keep it for himself so he can retire and "tell Dr. Hämsterviel to get another errand boy!". At that moment, however, Hämsterviel calls and tells Gantu to go to another planet to pick up his dry cleaning. Eventually, Mertle believes that Lilo read the map wrong (as they are finding nothing), and the two begin to fight over the map again. 251 sees them and joins them together with a sticky blue substance. Stitch tries to get it off, with no success. Lilo suggests that Stitch get a saw. He heads off to the house to get one.
At the house, Pleakley has just finished cleaning the lab, when Jumba's new invention, a ketchup-powered rocket, malfunctions and messes up the room. 251 sees them arguing, climbs in through the window, and joins them together (as he did Lilo and Mertle). Meanwhile, Stitch finds a chain saw, which Nani tells him to put away. He does so, but then begins pulling on Nani's arm (similar to the same manner of a whiny child) and asks Nani to come help him with Lilo's sticky situation. Nani tells him she can't, as she has to drive the water ski boat. 251 then joins them together, forcing Nani to take Stitch with her to the boat. When she gets there, the somewhat annoyed customer asks her why she brought Stitch, and Nani says that Stitch loves the water (which in reality, he hates the water).
During the boat trip, the boat's motor dies. Stitch quickly hotwires it, which leads to a thrilling series of events. In the end, the boat slides onto the beach and throws Nani and Stitch into the mud, which they discover dissolves the sticky substance. The customer is satisfied, saying she will return later for another ride. Nani and Stitch head back to the house and tell Jumba, which he does not believe at first, but then decides to try it after much reluctance from Pleakley ("either mud bath or internal lasering!"). They are freed and Jumba agrees to clean up the mess.
Meanwhile, Lilo and Mertle are in pursuit of 251. They manage to capture him by using their rope of sticky stuff as a lasso and catching him in Lilo's backpack. Lilo then names 251 "Link" (which she says is short for Linkenstein, the zombie president). Gantu appears and offers to take the experiment and the treasure. Link escapes Lilo's backpack, which leads to another pursuit in which Lilo and Mertle end up getting stuck to Gantu's head, much to all their dismay. Gantu then captures Link and takes him to his ship. When 625 sees Lilo and Mertle on Gantu's head, he asks "Can I have a ride next?", to which Gantu blows him off. Stitch bursts in and separates them all. Gantu catches Mertle and threatens to vaporize her. Lilo throws a bucket of mud to Mertle, which she throws in Gantu's eyes. Link joins Gantu and 625 to a chair as they escape. However, even after much persuasion, 625 will not release Gantu "until after lunch!". Hämsterviel then appears to taunt Gantu.
Lilo and Mertle then resume their treasure hunt, but as Mertle lost her half of the map, they can not finish. They sit down on a bench, and the pirate appears and shows them that they found it. Lilo opens it and finds a piece of paper inside. The pirate says it is a coupon for a free trip to Grinnin' Jack's Ye Olde Dental Shop for a free cleaning and polishing. Mertle leaves in disgust, pretending that the weird day never happened. Later, Lilo finds Link's "one true place", joining together bungee couples that do not cooperate. Stitch tells Lilo he's sorry there was no treasure. Lilo said that working with Mertle was the best treasure of all, and that she had gotten the free cleaning and polishing at the dental shop. She then smiles to reveal a golden tooth.
Leroy's number
Although Leroy is not actually Experiment 627, which already made an appearance in the series, the distributors of the movie, Buena Vista Home Entertainment, referred to him as such in their press release regarding the movie, despite the creators constantly correcting them and a scene in the movie explaining Leroy and 627 as separate characters:
- Jumba: Why not just call it 627?
- Gantu: You already created 627.
- Jumba: I did?
A TV commercial for the DVD release identifies Leroy as Experiment 628, not Experiment 629. But since 627 was made in the series, he would most likely be 628 or even 629 (because Tickle Tummy doesn't have a number, Tippy doesn't but she's probably a robot).

Goofs
- When Stitch is rolling past Gantu's feet, Wrapper has no eyes.
- In the film, the ship is called the BRB-9000, but in the flight simulator, it is called the BRB-5000. It is clearly not a different ship, because the voice says "You have chosen to pilot the same ship that Captain Stitch flies."
- Durring the battle, you can see Phoon as her normal self fighting the Leroys. But in the final picture of all the experiments you see her as the mutated version seen in her episode.
- When Stitch rolls torward the experiments to give his speech you can see Stopgo three times, and Zawp and Babyfier twice. (This could be to give the impression that all 626 experiments were present.)
- Cobra Bubbles is part of the Ohana, so why wasn't he in the picture? Also, Victoria should be there with Snooty.
- When the gang first arrives at the stadium, Stitch isn't wearing his necklace. But in the scene where he is fighting Leroy, he has it back on.
Trivia
- One of the scene selections on the DVD is called 50,000 Leroy Clones Can't Be Wrong, which is a reference to the Elvis Presley album Elvis's Gold Records, Vol. 2: 50,000,000 Elvis Fans Can't Be Wrong.
- When Stitch is rolling past Gantu's feet, you see Timon and Pumbaa from The Lion King films. You can also see them in the back in the first shot of the stadium, you can briefly see Timon and Pumbaa before Stitch slides on his knees across the stadium.
- This is the only time Gigi (Experiment 007) speaks (saying "Nice one, cousin" to Clip (Experiment 177) and "Look out!" to Mertle Edmonds); in her previous appearances, she did not speak.
- First and only time Reuben (Experiment 625) uses his powers.
- When Leroy was defeated, his eyes are exactly the same as Stitch's from Lilo & Stitch 2: Stitch has a Glitch.
- The scene where an upbeat version of "Aloha 'Oe" knocked out all the Leroys is similar to a scene in The SpongeBob SquarePants Movie where the song "Goofy Goober Rock", an upbeat version of "The Goofy Goober Song", cancels the effects of Plankton's mind-control helmets.
